I find it difficult to believe it's anything to do with strava privacy settings, I imagine it's just a coincidence. As an example, I took control of a traffic light yesterday that's pretty much on my door step, despite my strava privacy settings.

If it's come straight from Garmin Connect, then strava won't have had anything to do with it. Have a close look - your line might bisect the radius, but unless your GPS records a point inside the radius, it won't register.

My final run before GNR on Sunday is meant to be an easy 3 miles. My planned route is already up to nearly 4 so that I can squish 3 bugs in one go

Looks to me like the game has swung to being dominated by bugs when it was previously dominated by flowers. I used to get maybe 5000 penalty points from bugs if I was away for an extended period but if I ran 5 miles up the backend of nowhere I'd plant 10 flowers and get more points than I lost. Now if I am away for a few days I lose more points than I gain. I also am down by that 200 point bonus.

Yep, that's my conclusion too, having had a few days off due to illness.
The bug penalty/bonus is the biggest factor in the game now. You can collect quite a few high scoring jewels in a single run or ride, maybe 200 or 300 points worth (although downside is they take another 3 or 4 days to regenerate back to the same density), but it doesn't count for much if you're effectively "losing" 200 points a day. Changes the way the game's played.

Just done a satisfying walk - squished the bugs and gained over 100 other points - including watering flowers (not sure how as I only went about 10 feet outside the home circle!). I like the new game

I ran past dome yellow bugs today but they were not picked up. My path shown on garmin connect passed well within the circles and I ran outside the mile radius. I picked up a red bug but the yellow ones were left behind.

The yellow bugs aren't yours. They're a neighbours infected bugs that you are gaining points for every day you go over them (whether you go out of your circle or not).
The red ones are yours that you need to pick up and run out of your circle with.
