Specifically how do I tie the two together?

Having started inputting the training plan I now get daily notifications of that day's expected run. Having done the run I come back and hit "Add Training - Garmin" and import it. Now when I look in my training log I have two entries in List View, one for the planned run and another for the actual.

Is there any way of linking them so that the system realises that the actual is the planned run?

No. But the entries that drop in from your training plan are highlighted with a bar of colour to distinguish them from regular entries - and you can click the dustbin to remove them when you've imported your actual run.
